My first theory for 2010: LIKE FATHER, LIKE SON
This theory is about Isshin being a sub-shinigami. Let me see if I can connect the dots. We know that Rukia was imprisoned and sentenced to death for giving a human her shinigami powers. This was rule she broke. For this to be a rule it means that someone before has done it in the past. Ukitake gave Ichigo a badge for being a sub shinigami. Lets assume Masaki was a Shiba member and the Shiba clan lost their nobility after TBTP. Isshin and Masaki meeting will be similar to Ichigo and Rukia. Masaki met Isshin 30 yrs ago. She save him from a hollow attack, but is severely wounded. She gives Isshin all her Shinigami powers. SS finds out about this and punishes her by taking away the Nobel status,her powers and exiling her to the real world. During the next 5 yrs Urahara has given her a giga. Urahara trains Isshin and gives him his old haori. As a sub-shinigami Isshin is assigned to search for the vizards. http://www.onemanga.com/Bleach/188/09/
5 yrs late, Isshin later develops feelings for Masaki. He decides that he no longer wants to be a shinigami because hollows are always attracted to his reiatsu. i do not think that has to have happened before, for there to be a rule like that. it's something that is very likely to happen and as such, such a rule was put in place to hinder it. and even if it has happened before, Renji implied and gave the impression that, a prison sentence is what serves as form of retribution not execution or banishment.
also, i think Ichigo is the first to have received such a badge and apparently the first ever Substitute Shinigami. i do not clearly remember the Chapter nor Episode but, i think there was an incident where Ichigo presented himself as a Substitute Shinigami and showed his badge as evidence of that to a Vice or regular Shinigami and they did not even know what it was or meant. apparently, both ideas seem to have been a makeshift improvision by the Gotei 13 and Ukitake, to give Ichigo a sense of belonging.
ok, my first point somewhat still nullifies the beginning part of this point of your theory but i'll add this too: during the fight against Grandfisher, Isshin made a comment about how the Zanpakutous of Captain's and higher would look like 'skyscrapers' if they didn't compress their Reiatsu in their swords. that knowledgeable statement alone implies that he was definitely at least a Captain once before. what will be the need and use for Urahara to give him a Haori IF he(Isshin) were a mere Substitute Shinigami? and i do not think Isshin was ever assigned to look for Vizards. why would Urahara assign him to such a mission when he(Urahara) along with Tessai, was the one who saved and brought them there in the first place?Lets assume Masaki was a Shiba member and the Shiba clan lost their nobility after TBTP. What happened to Isshin 20 years ago?
Isshin was a captain of Gotei 13... But cant really tell what squad he was. (Based on haori... From 11th squad)
I think Isshin didnt trust Aizen for very long time... After Vizards left to the real world 100 years ago. After that Aizen becomes captain... And maybe Tousen became a captain too? Why not Gin then? Now this doesnt make sense:
1. Gin didnt get bankai? pffft! I doubt that since he is a genius.
2. Someone already took it. Now I THINK Isshin was the one who took 3rd squads captain positions... Gin was about to become a captain, but that failed. Aizen: "He must be eliminated!"
Anyway... Isshin didnt trust Aizen at all. Since he knew that there was something fishy going on with Vizard incident. It took 80 years for Isshin to actually trust Aizen. Yama puts Isshin and Aizen together to do a mission.
When they are far from the seiretei Gin attacks Isshin and then gets stabbed by Aizen. Isshin: "I KNEW I SHOULDNT HAVE TRUST YOU!!!"
Aizen: "Good bye!" Gin then cuts Isshin and then Aizen goes to the Yama and tells that Isshin is dead and shows dead body of Isshin (That is illusion).
However Isshin is barely alive at the same place... Then he decides to go to real world and then meets Urahara and gets Gigai body. THIS HAPPENED EXACTLY 20 YEARS AGO!!! (Explains why Isshin knows about Aizen).
Aizen might finally get serious... Ichigo doesnt stand a chance!

first off, in every society existing rules and laws are established based on what happen in past. Something is done the people in charge don't like. The make it a rule to prevent it from happening again. If you need to read history books then you would know this fact. Secondly the badge serves a bigger purpose besides identifying you as a sub-shinigami. It provides away for you to leave your body with out using a soul pill.
In my theory Isshin would have been a sub-shinigami for 5 yrs. Under Urahara teaching he would have gained knowledge about zanpaktu and compressing one's reiatsu. During this time Isshin could have developed a captain class reiastu. Urahara would have said a weird comment on how he has become strong as a captain. "Here wear this Haori. My,my now you look the part". To answer the second part of your question. I never said Urahara assigned him to look for the Vizards.All I said was he was assigned. Re-read the first chapter of bleach. Why did the hollow attack Ichigo and his family? It was because it was attracted to Ichigo strong reaitsu. No disrespect, but you just failed Bleach 101.because Hollows are always attracted to his Reiatsu...really? sorry to 'bash' your Theory, but none of them add up....
Edit: Before someone mentions that Ichigo has captain class reaitsu but didn't get a haori. I will add this. Ichigo was consider having captain class strength after he regain his shinigami powers. As soon as he regained his powers he went into SS. My theory suggest that Isshin trained under Urahara for at least 5yrs. That enough time for him to even learn bankai.

look, commonsense analysis serves as reference that, rules can be made even if there are no incidents of previous occurrence, so as to prevent such infringement fears from happening. it's basically a give or take situation and can be either way round. that's all i was trying to make you know; that, said rule of never giving your power to a human could have been set without that really happening.
take the rule of Espada Numeros 1-4 never should release within the Dome of Las Noches set by Aizen for said Espada, as an example. apparently, you can tell it had never happened before but the rule was laid down; again, by commonsense analysis. simply put, there are predefined rules.it seems everybody knows this, except YOU.

funny. this point is your biggest FAIL! Ichigo was not trained at the time and couldn't really control his Reiatsu. biting your Theory just to make a valid point, why would a trained Shinigami who has Captain-level Reiatsu be worried about Hollows? even Ichigo doesn't! you are really making yourself look bad here, man. BUT it is YOUR Theory, right? i personally believe he was in the Royal Guard before coming to the Real World so, you believe it if you want.BUT i can't be forced to believe it, you to believe mine nor force each to rescind theirs. hmm...u saying he became 3rd Squad Captain after the Vizards' departure, does make it tricky.
BUT giving it a long shot of some sort, i believe there were no Captains for the corresponding empty/Captain-less Squads(i believe that would be Four Squads) after the Vizards left. that is, just like it remains now(after the departure/defection by Tousen, Gin and Aizen) with the Vices taking control after the departure of corresponding Squad-Captains, i think it was the same as with the leave of the Vizards.
that is, Tousen became Captain of Kensei's Squad(9) after the Captain, Vice and probably any other higher-ranking position holder were incapacitated or unavailable. same trend most likely took place in the other empty seated Squads as well.
Gin i'm guessing took longer to become Captain because he needed to work closely with Aizen for their scheme to come to fruition.seeing as Gin played a bigger role in the scheme than Tousen did. that is to say, if he became Captain earlier there may have been to many duties for him than if he were a Seated member, which would probably curb the ammount of time they could spend in planning, so Tousen became Captain first.
most of this is straightly off the top so as it stands now(due to no canon evidence of proving your Theory right or wrong), i have not completely debunked your assertion of Isshin being a former Captain of the 3rd Squad.mainly due to the huge 'gap' between the end of the TBTP Arc and SS Arc.so guessing the rest is all up to speculation as to how and why he left until Kubo proves otherwise with his back-story. so your Theory on his Squad affiliation might still hold.
BUT like i said 'earlier', i personally believe him to have been a former Royal Guard before coming to the Real World.

I was thinking maybe Isshin was the 10th squad captain 20 years ago, and he met Masaki, and Masaki got "killed" (Her soul's chain was cut). But since he admired her spirit so much, he gave her his shinigami powers so that she could A) fight back and B) use shinigami powers to jump back into her body and live.
Since that depowered Isshin, Urahara agreed to make a gigai, and Isshin became a "lost" captain, and eventually was replaced by Hitsugaya.
Since it would have taken Isshin awhile to recover his powers if he was using a gigai that hid his powers, he didn't have them back by the time Masaki was killed by Grand Fisher.
Hence why he said that Masaki died years before Ichigo thought she died.
